How are degenerate bases submitted for assay design?

Currently, the CoDx Design software will reject any sequence which contains any degenerate base (bases other than A, G, T and C), and will attempt to design to regions without any degeneracies. Manual manipulation of the sequence can overcome this, but comes with the caveat that any design success is only as accurate as the submitted sequence data.
